I have to set my inputs in Core Audio and again in Digital Performer for them to set up correctly. If there is a more efficient way, I have never bothered to find it. Are you positive that you have a PCIx (two notches) card and not the older PCI (one notch)?
If your G5 has 4 memory slots, you can use either PCI or PCIx. If you have 8 memory slots, PCIx only (except the last G5s that took PCIe only)

My guess - and it is only a guess - is that, since AudioDesk wants to own your MOTU hardware, it doesn't want to share it with Cubase.

You don't say how large the drives are. I am betting that using two 1T - 2T internal drives will solve your problems for a lot less money than going the eSATA route.
Two 1T drives can be had for $160, two 1.5T is $272 and two 2T would run you $456.

Get rid of all the small drives and consolidate everything onto a 1.5T or 2T drive. With Time machine, running a bunch of small drives is no longer necessary.

I don't think this is possible with CueMix. You have to be able to run the application over a network.
I can think of a way in Logic 8 but I haven't tried it so I am not sure.
You can set up a wireless keyboard to control that first mac - it will work to about 20'.
